View1 and the coloring match Fig. 10.1, with the helix in seagreen and the beta hairpin in pink. The 4 Zn ligand side chains are shown, with His in shades of blue and Cys of yellow. Contacts with DNA are made primarily by side chains on the bottom half of the finger (away from the Zn site, which ties this very small structure together) and by the N-terminal end of the helix. View3 looks down the helix from the end; it starts off alpha-helical (rather square cross-section), but the second half is 3-10 helix, with tighter i to i+3 H-bonds and a triangular appearance in cross-section. View4 shows the beta hairpin, which has only 3 H-bonds and is somewhat irregular. *{Kinemage 2}* shows the structure of Zif/268, which has 3 tandem Zn fingers of the CCHH type (each in a different color), bound to DNA. The 3 fingers are similar but not identical, and their DNA-binding interactions are also similar, with the end of the finger in the groove and the Zn toward the outside. The start-up view is similar to both Fig. 10.3 and 10.4, showing all 3 fingers coiling along the major groove, but emphasizing the contacts of finger 2 (in greens). View2 is from the end of the DNA, showing that it is quite straight and B-form. View3 to 5 are close-ups of individual binding interactions; turn on "dots" and "side ch" to see small-probe contact dots between finger 2 and the DNA, colored by atom type. View3 shows two of the many Arg-Guanine double H-bonds in Zif/268 (as in Fig. 10.6), with Arg 146 braced by salt links to Asp 148. View4 shows that His 149, as well as making a specific H-bond, also has extensive stacking interactions with the Thymine ring and methyl above it. View5 shows that His 153 bridges between the Zn and the DNA phosphate backbone. *{Kinemage 3}* shows a dimer of the glucocorticoid receptor DNA-binding domains. Each domain has two 4-Cys Zn sites, one (in the red region) that stabilizes the DNA-binding helix and one (in the green region) that stabilizes the dimerization loop. The first two views are side and end views of the overall DNA complex; the DNA is unbent, with two GRE (glucocorticoid response element) sites separated by a spacer. In this structure the spacer is one base-pair too long, so that the darker-color domain binds in the correct sequence-specific manner, but the light-color domain is out of register and slightly further from the DNA. View3 shows a single glucocorticoid domain (like Fig. 10.9); turn off "DNA" temporarily, to see the organization of the two Zn regions. View4 looks down the DNA-recognition helix. Note the Arg-Guanine interaction and the Val contacting a Thymine methyl. This Zn binds across the N-cap and N3 positions of the alpha-helix, rather like the position of the active disulfide in thioredoxin or disulfide isomerase. View5 looks down the approximate 2-fold axis at the interaction of the two dimerization loops (purple). *{Kinemage 4}* shows the transcription factor GAL4, which has a binuclear Zn with all Cys ligands, and which forms a scissors-grip complex with DNA. (For determining this NMR structure, the Zns were substituted with Cd.) View1 shows the overall complex, in which each subunit has an N-terminal CCCC Zn finger that binds to the DNA, and a short C-terminal Leucine zipper which forms the dimer. View2 looks down the axis of the DNA. View3 and 4 are closeups of one of the Zn finger domains, showing how the two Zn atoms share 6 Cys side chains, with each metal tetrahedrally coordinated (as in Fig. 10.14). To see the side chains of the Leu zipper, choose View5 and turn on "Leu zip". *{Kinemage 5}* shows the structure of a peptide dimer from the GCN4 leucine zipper, initially viewed from the side. The two chains have identical sequences and are oriented parallel, with the N-termini at the top and a Leu side chain (seagreen) every seventh residue in the sequence. The leucines contact each other in pairs that look more like rungs on a ladder than teeth on a zipper. Click on the "animate" button for a tour of this structure. The smooth bending and mutual coiling of the helices is emphasized by the second frame, which shows the helix axes. Rotate the image or use stereo to see the supercoiling, which allows the helices to stay the same distance apart along their entire length; in contrast, most paired helices in globular proteins are straighter and diverge toward the ends. The third frame zooms in and adds the intermediate rungs of the ladder - a row of hydrophobic side chains, mostly Val, halfway between the leucines. The rest of the animation sequence moves successively down the axis of the supercoil, viewed from the end. A little more than two "rungs", or layers, will be in view at a time. Notice how similar the geometry is for each rung of Leu side chains (seagreen); Val rungs (gold) are also similar to one another, but different in detail from Leu rungs. Leu Cbetas point toward each other and their Cgammas turn out; Val Cbetas point outward, while one of their Cgammas points inward to touch. Val is too short for optimal contact in a 'd' position, and Leu would not work in an 'a' position, because although its Cgamma could lie in the correct place its Cdeltas would then bump into the opposite helix. The central rung of gold 'a' positions are Asn side chains rather than Val; their specific H-bond interaction is important for keeping these otherwise-repeating contacts in the correct register. *{Kinemage 6}* shows the DNA complex of transcription factor MyoD, which has a basic region and a helix-loop-helix dimerization region. One monomer is in greens, the other in pinks. View2 is a close-up of the helix-loop-helix dimerization region, with its hydrophobic core of side chains. View3 is a close-up of the basic region binding in the major groove, with the + charged interacting side chains shown; most bind the phosphate backbone, but one Arg makes a specific base interaction. *{Kinemage 7}* shows DNA and ribbons for the dimer of transcription factor Max, which has a basic region, a helix-loop-helix (HLH) region, and a leucine zipper (Lzip) coiled-coil (the regions are labelled).
