The simplest, and one of the commonest, helical domain structures is a bundle of 4 helices that lie antiparallel to each other and pack closely together at an angle of about 20 degrees. This kind of interaction is illustrated here within a variety of overall tertiary folds, while a more complex helical domain, with some helix contacts at high angles, is illustrated by the "globin fold" of myoglobin. *{Kinemage 1}* shows the 4-helix bundle structure of Rop protein, starting with just the Calpha backbone and labels on the N- and C-termini. Rop is a dimer of two identical chains, each forming an antiparallel hairpin of two alpha helices. The two subunits are related by a 2-fold axis, which can be turned on; View1 looks down that axis. Choose View2 to see the bundle end-on; note that the helix axes are not quite straight but coil slightly, to achieve tight packing along their whole length. Now turn on "sc Hphobic" to see how the hydrophobic side chains (in gold) are almost all on the inside of the bundle, filling the space between the 4 helices. In Rop this interior packing is unusually regular, with sets of 4 side chains (one from each helix) forming distinct layers. Then turn on "sc Hphilic" to show polar side chains in cyan and charged side chains in skyblue; they are all on the outside of the protein, except for two Thr. *{Kinemage 2}* is an animated tour of the 4-helix bundle of myohemerythrin, with the alpha helices colored pink, green, yellow, and blue to match the cytochrome b562 in Fig. 3.7a, which it closely resembles. The two Fe atoms of the binuclear iron center are marked in gold, and the bridging O in red. Animate to continue the tour, next with an end view of the 4-helix bundle and then several closeups of the side chains that ligand the iron atoms. One Fe has three His ligands, the other has two His and a bound azide at the O2 site; both side-chain carboxyl groups bridge the two irons. Myohemerythrin binds O2 reversibly, acting as an oxgyen-storage molecule for marine worms the way myoglobin does for vertebrates. *{Kinemage 3}* is a ribbon schematic animation of the human growth hormone fold, a 4-helix bundle protein of a more complex topology with two crossover connections. Helices 1 & 2 and their crossover connection are in pink, helices 3 & 4 and their crossover connection are in seagreen, while the central loop and the two ends are in white. A short disordered section is shown by a dashed line. Animate, to build up this structure in sections from the N-terminus; note that the final helix threads down through a hole in the rest of the structure. Use "2animate" to start at the central loop and add the sections in pairs, which provids a simpler, non-threading pathway. *{Kinemage 4}* shows the alpha subunit of the protein prenylation enzyme farnesyl transferase. It consists of 15 alpha helices in successive helix hairpins, coiled up to form a partial ring. The overall path of the chain through the helices makes a righthanded supercoil, with normal low-angle helix contacts in a regular pattern; however, the sequence does not show a clear consensus repeat. Like the bacterial muramidase in Fig. 3.9, the farnesyl transferase catalytic subunit is a more globular alpha-helical structure nestled into one side of the alpha-alpha superhelix; turn on "beta sub" to see it, with its active site marked by the Zn atom (pink sphere). *{Kinemage 5}* shows the very regular alpha-alpha superhelix of the Leu-rich repeat variant domain, which has a 24-residue sequence repeat whose consensus sequence is PxExLxxLxxDPDxEVRxxVAxRL. In this kinemage only side chains matching the consensus are shown, colored by amino-acid type. The structure also repeats very regularly with each helix hairpin. The top view shows the Arg-Asp salt link between each hairpin and the next, while the side view shows the conserved Leu and Val side chains forming the hydrophobic core between the two hairpin helices (turn on "sequence" for labels). Interestingly, most Leu-rich repeats are alpha/beta structures like the ribonuclease inhibitor illustrated in Chapter 4, so that the alpha-alpha structure came as a surprise. *{Kinemage 6}* shows a different type of all-helical domain structure, with the "globin fold" of myoglobin. The heme group is in yellowtint, with a red iron, and ribbons for the 8 alpha helices (A through H) are color-coded to match Fig. 3.4, with A-D in pink, E-F in seagreen, and the final G-H antiparallel pair in skyblue. Note that many close contacts between helices in this structure are nearly perpendicular. The heme is bound in a hydrophobic pocket between helices E and F, with two His ligands to the Fe. O2 binds reversibly to the Fe, on the righthand side next to His 64. *{Kinemage 7}* illustrates the way in which ridges-into-grooves packing of side chains produces a low-angle contact between two helices. The start-up view looks from one side of the helix-helix contact, lined up along a row of Ala side chains (in hotpink) which form a j, j+4 row on the lower helix - that is, those side chains are separated by 4 residues. That row fits between the two i, i+3 rows of side chains (in cyan and skyblue) on the top helix. To read the labels better, choose "Font Sizes" on the "Display" pulldown menu, and set the label fontsize to 24. View2 shows the j+4 rows on the face of the j helix, View3 the i+3 rows on the i helix, and View4 looks at the two helices on top of one another.
