It has fairly exact 2-fold symmetry, but as two domains of a single chain, not as a dimer of subunits; they are shown here as yellowtint and greentint, connected by a pink loop. The DNA-binding site is on the smooth, concave surface of a big antiparallel beta sheet; in the start-up view it appears as the under surface of the "saddle" shape, between the "stirrups". Animate for a tour, starting with a view down the 2-fold axis from the DNA side and face-on to the long beta-sheet, as in Fig. 9.4b. Then the DNA is shown, in end and side views; full bases are shown for AT pairs, but just a line for GC pairs. TBP binds to what was the minor groove, but the DNA adopts such a non B-form conformation that the groove turns into a flat, exposed surface. From the end of the double helix, note how far off-axis the base pairs are and how well the protein and DNA surfaces match. The GC region beyond the binding site is in normal B-form conformation, and the change is quite abrupt. The overall result is that a longer DNA segment would be bent almost 90 degrees from straight by interacting with TBP (as shown in Fig. 9.6). In side view, all interacting side chains are added, for an overview before touring closeups. An Asn-Thr H-bond network binds across two base pairs (AT, TA) near the 2-fold axis; of course, the symmetry means that there is a similar interaction in the other TBP domain. The two Asn-Thr networks are backed up by a set of four Val side chains (gold), which fit AT or TA base pairs but would sterically clash with GC or CG. Then there is a close-up of two Phe side chains (gold) that bind between adjacent AT or TA base pairs at either end of the site and wedge them apart significantly, as an important part of the DNA bending and distortion. The final view backs off somewhat to show how the central binding interactions are mainly hydrophobic (gold), while the edges are lined with Lys and Arg side chains binding non-specifically to the phosphate backbone. Turn "DNA" off and on, to see the side chains more clearly. TBP binding to DNA is very sequence-specific, but instead of numerous major-groove H-bonds the specificity comes mainly from the physical bendability of a stretch of DNA with no GC base pairs. *{Kinemage 2}* shows the homeodomain structure of the Drosophila engrailed protein, from the class of eucaryotic transcription factors that use a helix-turn-helix (h-t-h) to bind DNA. Helices 2 and 3 of homeodomains (pale blue and pink) are essentially identical to the procaryotic h-t-h motifs, but homeodomains often bind as monomers, the recognition helix is longer, helix 1 is in a different relative position, and the h-t-h motif has a slightly different orientation to the major groove such that there are no backbone NH interactions with the DNA. Animate for a tour, starting with such a monomeric homeodomain/DNA complex. The next view looks down the recognition helix, as in Fig. 9.10b. Then side chains are added, colored as in Fig. 9.11 with base-specific residues in red and non-specific residues in skyblue. Next are close-ups of the homeodomain conserved hydrophobic-core residues (in seagreen), the specific ATTA site where Ile recognizes the T methyl and Asn/Gln make base-specific interactions through waters, and a set of non-specific H-bond interactions with the DNA backbone. *{Kinemage 3}* is a ribbon schematic of the heterodimeric DNA complex formed by the two homeodomain transcription factors Mat a1 and Mat alpha2, which can bind individually but with much less strength and specificity. Mat a1 is very similar to engrailed and most other homeodomains, but Mat alpha2 has an extra C-terminal helix (yellow; disordered in the monomer) which interacts strongly enough with Mat a1 to form a dimer capable of bending the DNA significantly. View2 is end-on to the DNA to show its bend, while View3 and 4 show the two individual homeodomains. *{Kinemage 4}* shows the tetramer formed by the short oligomerization domain of the p53 tumor supressor protein. Each monomer is just a beta-strand followed by an alpha-helix; they dimerize with an antiparallel beta ribbon, and then all 4 helices pack together in an unusual geometry to form the tetramer. View3 is a close-up of the dimer core, between the two strands and two helices. This is the site of two tumerigenic mutations that disrupt dimerization and hence activity of p53. Turn on "mutants" to see them: Leu330 to His, which disrupts the hydrophobic interaction between one strand and the partner helix, and Gly334, the N-cap of the helix with very unusual phi,psi values of +101,+125. Turn on "side ch" to see the other hydrophobic residues in the dimer core, and then choose View1 to see the central core of the tetramer. *{Kinemage 5}* shows the DNA-binding domain of the tumor-suppressor protein p53, in complex with DNA. This domain is an immunoglobulin-like beta-barrel, with loops (color-coded as in Fig. 9.18) that are the primary sites of both DNA binding and of tumorigenic mutations. View2 is a close-up of loop L2, which does not interact directly with DNA but is crucial to that interaction because the Zn is bound between it and L3, while Arg 175 provides necessary stabilization to both loops (it is mutated in 6% of p53 tumorigenic mutations). View3 is a close-up of loop L3 and its essential Arg 248 (the single most frequently mutated residue), which interacts specifically through a water with Guanine 13 and also touches the sugar-phosphate backbone on either side of the narrowed minor groove. View4 is a close-up of loop SLH, with its salt-link network that joins Arg 273 and Arg 280 (also frequent tumorigenic mutation sites) to the DNA. *{Kinemage 6}* shows the DNA-complexed Calpha backbone for a dimer of the "REL" homology unit from NF-kappaB. Like p53, this mammalian transcription factor uses immunoglobulin-like beta-sandwich domains, and contacts DNA mainly with the loops at the base of each of the beta-sheet domains.
